Nobody can tell you much without exact info about your render settings or how the elements are used in your comp. that said, since Action Essentials uses PNG-encoded Quicktime sequences, this sounds like the old QT issues that can easily be bypassed by converting the clips to an image sequence.

My video is MP4

Muzzle flashes are.mov files and 720p

I don't remember the frame rate( just tell me if it could cause a problem)

The video is 1920 x 720

I don't think I'll need to tell the specs of my PC

I assume you mean the video is 1280x720.

Do the muzzle flashes show when you play the .mov files by themselves (ie. not part of a composition). eg. do they show the muzzle flashes if you play the mov files in quicktime player and other players? Do they show if you look at the video in the "footage" window in After Effects?

Maybe it's something to do with how they are interpreted (eg. alpha channel or something)? Perhaps the smoke and muzzle flashes are different mov files?

No my video is of 1920x 1080 resolution

Yes the muzzle flashes do show in all the players even in the footage window

And the muzzle flashes and the smoke are one .Mov files it's like the rendered video is skipping the muzzle flash frame and just showing the smoke there are some people in this forum who had the same problems but I didn't not get the exact answers.
