If you are referring to animations created in InDesign, those can't be included in a PDF. Also, most of the interactivity you CAN include in a PDF may or may not show up on the iPad (or other mobile devices). It depends on which reader the user is using to view the PDF.
Have you looked into using Publish Online for your needs?
