If I use the pen tool to create a shape like a square and then in the options panel I select shape why does the fill occur on the outside rather than on the inside? How do I invert the fill?

You (or someone else with access too your computer) have probably set the Pen Tool accordingly at some prior time.

Change the setting in the Options Bar.
