I've added the nutcracker jaw behavior to a character and it works fine using the camera but after disarming the camera and microphone, dragging a WAV file into my timeline, selecting the puppet, and then choosing "Compute lip sync with audio file" the jaw does not move. I can see in the timeline that the lip sync worked, but no jaw movement on playback. I've tried it with demo puppets downloaded from this site as well and can't get it to work with those either.
There is a workaround -- I turn off the camera, leave the mic turned on, and play my audio file on my pc. Then, with the audio preference set to hear my system sound, the puppet jaw behavior works.

I've also found that if you bring the audio track into your CH scene and arm Nutcracker Jaw (Audio Input) you can record with the track playing directly in CH, rather than a separate program on your computer. Just piggy-backing on KJerryK​ 's very helpful workaround tip. Like he says, you should turn the volume up on you computer while doing it.
And since this will record a new audio track in CH, you'll end up with 2 audio tracks in your Scene this way, so mute the new one from your recorded take by clicking the audio icon at the far left of the screen. This way the nutcracker jaw movement will already be aligned with your audio track in your scene.
