Say I would like to use the inner shadow option on Photoshop, but then if I would like to open it in paint.net, how would I do this?
Flatten the file before saving as a tif.
Layer>Flatten Image
Paint.net can't read photoshop's layer effects directly so one has to "bake in" the effect by flattening the file before saving so the effect shows in paint.net

Paint.net also supports transparency in png files.
So in photoshop you could go to File>Scripts>Flatten All Layer Effects.
Then turn off the visibility of all the other layers except for the one with the drop shadow and save as a png file.
