Illustrator Image gets shifted unproportionally when added to Muse

So I recently converted my Photoshop logo into Adobe Illustrator and it looks fine when its set as a pdf and png, but when I go to put it into Adobe Muse the S is shifted way below the rest of the letters, as can be seen below.

(I am running the most up to date versions of both programs)

They were 2 seperate images that I combined into the same image, but this only appears in Muse.

Any help would be greatly appreciated.

Moving to Help with using Adobe Muse CC as more folks over there may know what the problem is.
