reflowing text without reason

We typeset books. Though most of our titles print black only, we often style elements in the text a color other than black so that element stands out as we're paging, and later we change the color to black as we prepare to send the proof to the publisher. Usually the element is a superscript for auto footnotes. Sometimes when we change the color the paragraphs reflow. We don't change the size, font or style of the element--we only change from red, say, to black. This seems to only happens on books that use auto footnotes. Does anyone have any ideas?

Reflow happens when

  1. The document was created in an older version and you make any text related change.
  2. The user dictionary has changed.
  3. You have a different font (might be with the same name) used.
