It looks like your bottom layer with the rectangles is showing through the other layers. Are these the rectangles you're talking about? If so, some or all of the other layer may not be at 100% opacity, or 100% fill opacity, or the image on the layers themselves might not be totally opaque, do to copying them from another source.

These rectangles are on a bunch of layers. I turn off the bottom layer and they're still on the other layers. It just appeared. I also had a few other files open and they appeared on those as well.

They showed up on every layer across multiple files. When I start a new layer, they're not on it. It's the strangest thing. I normally can figure this stuff out, but I have no idea how this happened.

Sometimes the Adobe Camera Raw GPU when checked on has been known to do strange things.

You can try unchecking and restarting.

Thanks for the close up. What you see is called the Pixel Grid

View > Show > Uncheck Pixel Grid to clear it.

If I turn off all the layers and then turn oneach layer individually, it's on each one.

That's what I ended up doing. The gal I spoke with said it was the auto-select for the move tool and that it was permanent on each layer, so I'll have to start over. Bummer. Thank you for helping me though!

I see you are using a Mac.  If you also have a Wacom tablet, it might be the White Window issue.
