Looks like a very clever cinegraph - possibly made by painting frames or in a 3D app (rather than photographs). I like it.

A good call.  This guy is a wee bit lame, but he gets the point across.  It works with After Effects and other video editing software.

The animation itself is an animated gif.

If you look at an individual portion of the animation you will notice that it repeats, (look at an individual 'element' on the r/h side) and is probably no more than 5-7 gif images. As for how one creates it, it is no different to any other animated gif, in that one simply creates 5-7 individual images, and links them together using a program such as PhotoShop, or any other image manipulation tool, (could also be done using svg).
