Can click advance in an ePub file be disabled when exporting from InDesign? Would attaching a java script at the export stage do this?

What exactly are you referring to? What kind of epub? Fixed layout or reflowable? What reader?

It is an .epub file exported as a fixed layout from InDesign, viewed in iBook.

Currently the automatic advance/previous page navigation at the very edge of the page is interfering with one button in the documents navigation. Disabling as you can do in interactive PDFs using app.fs.clickAdvances = false; would solve the problem but I have no idea how to include this or implement it within InDesign when export to ePub 3, or even if this would work.

Any help would be much appreciated.

That is an iBooks issue. There is no way I know of to disable the built-in reader functions from InDesign.

You might want to pop over to Apple’s support forums to see if they can help.

Can you disable it in InDesign when exporting as an interactive PDF?

The only controls over PDF are using Javascript using Acrobat, if that is possible. Ask in the Acrobat forums. InDesign cannot control that.
