The MJPEG codec is likely the issue here.   I'm sure ATR will have more to say on this.

The workaround is as I explained earlier using Publish & Share/Computer/AVCHD with the YouTube HD preset then uploading the MP4 that is produced to YouTube manually.

How are you adding your video to your timeline? You should be able to drag the video from the Project Assets to whatever video track you'd like. Assuming you're working in Expert view.
