We are handling one of the project with color equations which are created with MathType, but when fixing these equations on top of tinted panels, we are getting knock-out issue when checking with color separation view.
Does anyone faced like this issue? Please give your suggestion.

Are you saving the equations as .eps?
Let me start by saying I've never used MathType, but two possible workarounds come to mind. First would be to select the frame with the Equation, open the Attributes panel, and check Overprint Fill. The second would be to open the equation in Illustrator and set overprint there.
