It certainly should be updating. Are you sure it is not? Do you see a modified link warning when you return?
Yes, I get the modified link symbol. If I click on "update link" it updates fine. It just doesn't do it automatically. Same issue with either illustrator files or psd/tif/etc files. I thought maybe it was a preferences thing but can't find anywhere to turn it on/off.
On OSX 10.6.8 if that matters
Have you left the linked file open and just gone back and edited again? That used to work, but hasn't for a few versions now. Selecting a link, Edit Original, save in editing app, return to ID,SHOULD update, though.
If it isn't, the first thing I would try is trash your prefs. See Replace Your Preferences
I tried trashing the preferences a couple times. No luck. Also tried uninstalling and reinstalling. Same problem.
I haven't tried leaving the file open. What I generally do is:
1. From ID, click "edit link".
2. Once the linked file opens, edit as necessary.
3. Save the file, then close it.
4. Switch back to ID and it updates automatically.
I'll see if if works by leaving it open.
It's not the end of the world if it doesn't work. It's just more annoying than anything else.

Doo you run Suitcase? I have a vague recollection that Suitcase causes this, and that Extensis has a patch for it.

Other third-party plugins or font manager?
No, just FontBook. Just as a process of elimination I changed the default programs for opening .tif files and .ai files back to the CS5 versions of the programs. Now form ID CS6 when I click "edit link" the files open in the CS5 version of their respective programs. Now when coming back to ID they update correctly.
I had the same problem... What worked for me was "SAVE AS" then I "replaced" the file in Illustrator. InDesign picked it up everytime after I replaced the old file with the new file by simply SAVE AS instead of SAVE.
Not sure if this is solving the problem, but it quickly allowed for me to update my Illustrator files in my project in InDesign.... so it's more of a hack.. but it worked for me!
