Yes, going to EPUB and then Kindle seems to be the best route.
A few suggestions.
1. Upgrade to CS6. EPUB capabilities have been dramatically improved.

Finally, you need to get at least a beginner’s grasp of HTML and CSS. Without that, quite frankly, you’re screwed.

Bob's suggestions are good. Both Liz and Anne-Marie cover issues when moving from EPUB to Kindle. Anne-Marie recommends the Kindle Previewer (available free from Amazon.com) to convert your EPUB to Kindle AFTER you have prepared them in the way the Liz and Anne-Marie suggest. I found it very easy.
