I tested with CS5:
I have copied the URL and I have created a hyperlink manually, it works as expected. How do you create your links? %3D, %3F are url encoded characters. i.e: %xx, where xx is the hexadecimal value of the character code in the Unicode character set.

It works in CS5 but not in CS6. I create the hyperlinks by clicking the new hyperlink button in the panel and then pasting the link into the field after choosing "URL" from the drop down menu.
After clicking OK, you can view the URL in the URL field and you can see that it changes the link as mentioned above.
I wondered if anyone else has had this problem with CS6?
I've don't have access to CS6. Hope someone will response to you.

The problem seems to be a bug, that made it from the beta to the final version of InDesign CS6.

@John Hawkinson: since I have no access to the bug base of InDesign CS6, can you confirm that there is a bug report for that problem? Or did we catch an unknown bug in this case?
@Harbs – just filed the bug report.
The problem should be serious enough, especially for DPS users, that I expect it corrected with inDesign 8.0.1 in the near future…
