Preserving cross references when combining multiple PDFs

I am just learning how to use cross references in InDesign CS4. We have a magazine that is going to a digital format and needs page jumps. So it all seems to work until I try to combine the PDFs into one and then I lose the cross references. I know I could create a book and export a single PDF to preserve cross references, but the designers use different fonts (some are corrupt and some just won't load on my computer). So in the end everyone has to export their own pages as PDFs to combine later. Any suggestions?
