Well if they give you the option for Mjpeg, XDCamHD 422 or AVCIntra, then those would be your 3 best choices outside of a Quicktime based codec. Cineform would be the optimal best choice but then you have to have the software.

PC. End use is across the board HD to DVD. High end Sony studio cams.
I didn't know there was an XDCamHD422 and I haven't used AVCIntra. I guess both of those would be a smooth choice?
There are higher end Sony Cameras that record XDCam HD 422 or you can use a Convergent Design device to give you the same codec http://www.convergent-design.com/Products/nanoFlash.aspx. Sony Vegas Pro 11 also allows you to capture to that codec with a Blackmagic card.
I edit ProRes footage and also mjpeg everyday and both edit wonderfully on my PC. ProRes does export faster though when compared to BMD's mjpeg codec by quite a bit.
One more question, if I use one of these codecs, it will not come with the support files that are usually on the card since it will be coming off of the server, will that make a difference?

If they're recording in XDCAM or AVC-I it should have the standard folder structure, as that is part of the specification.
There is no defined standard for HD files in an AVI container (unfortunately), other than Uncompressed. And for that, you'll need a killer RAID setup.
To the best of my knowledge, the only 'standardized' compressed, non-QuickTime, single-file format is DNxHD in an MXF wrapper, but they don't yet work in PP.
What this boils down to is if you want single files without a folder structure to worry about, you may be stuck with QuickTime. With the corollary being if you don't want QuickTime, you're probably stuck with a folder structure.
All this depends a bit on your workflow.
Not sure how they are recording to their servers but lets assume that will be a native camera codec.
Now if your workflow will be Offline (your NLE) ...then Online somewhere else (eg the facilty you shoot at)..you just need clips with timecode for your edit. eg Prores LT...later to be conformed from EDLto source footage.
Advantage of that is file size in your system and ease of data management.
3 day shoot (multicam? single cam?) generates a lot of data to deal with. Can you cope hardwae wise?
Do a test with the studio before you dig a hole for your self in any unknown workflows.

I sent an email to find out what the cameras actually record. I have the raid and can do uncompressed but getting all of that footage on an external drive and in a reasonable amount of time might be dicey!
The other issue is having my media wrangler organizing the files into date, people and both cameras.
Yes, it's a lot of data. Hardware is not a problem. This is just the first year we have moved from EX3s to studio cameras so just a little kink to work out.
May just have to settle on ProRes.

Nothing wrong with Prores.
I dual record AVCHD and Prores when I shoot with my own cameras.
Its versatile and efficient for cross platform and cross facilty and edits like a dream.
