Coming from Sony Vegas I always was able to choose to save the whole project without the unused video audio segments in the folders used. This was great since it would lean down your project size and discard the unused so you had a nice backup with JUST the files USED. Does Premier have this option? I can't seem to find it. If not what is the best way to save at the end of the day? I hope it is not the whole footage that is not used. If it is I assume that is why it is best to pick the scenes you wish to use befor importing into PPcs6 eh?

If you are saving your project to a new location, you can use project manager in premiere to save out only the files used etc (there are several options for what you want to include). See
You can use the Project Manager functionality built into Premiere to trim and move projects. Here's what I do for backups:
1) Automated script does an incremental backup of all project directories every night to a NAS Raid-5.
2) I use SyncToy (free Windows tool) to mirror my entire data drive whenever a project reaches a milestone to
a eSata Raid-5.
3) Finished projects get archived to a Raid-6 and copied to a HDD that goes offsite.
