Just to make you understand what's happening here's the screen capture:
I've had the exact problem on CS6 and CS6.01 hoping it would resolve after the .01 update. It did'nt. Clips played in the timeline behaved the same strange way, and somehow the overall playback of the clip slowed as I was being able to tell through the subject's voice in the audio. CS 5.5 doesn't have this problem. Exact size DLSR clips I used for a DSLR preset in Premiere CS6.
I can't exactly remember how it got fixed but I think first I trashed the cache folder, emptied through the preferences in premiere, and re-allocated the cache files to a different folder. But finally, as I can remember reading this somewhere i recall it had to due also with enabling the second monitor output in the media folder in the preferences window. If it is enabled try disabling it and see if that helps.

Hope Adobe can fix this problem, but still no answer from its part.... Waiting...
When you say on any types of files, could you give some examples of the formats(codecs, resolutions) that you have tried.
A had a friend with the same type of issue a few weeks ago, and it went away as soon as we put her footage on a fast media drive. You didn't mention what you were doing for a media drive. Adobe requires a dedicated 7200rpm drive.
it was for example the footages from Canon EOS 1Dx, Canon 5D Mark II, iPhone 4S....
And regarding the disks - my internal disk is SSD (Retina MBP) and Lacie Little Big Disk SSD Thunderbolt. I don't suppose that it's a problem in my case...
So it is alll mpeg4, what resolution? 1080?
Yes, for mpeg4 - 1080p, also tried mpeg2 (1080i).
Do you also have a thunderbolt disply up, Ive read about this giving other users issues.
No I don't...
For now not only Adobe did NOTHING to support Retina displays, but Premiere Pro CS6 and After Effects CS6 are really two bags of hurt and a scope of errors for Mac users... And they even don't react here - an inexcusable behaviour!

Did you read over the 6.02 patch installation notes? I just did, and it purports to be addressing some of the issues that you describe. If that were true, it's almost as if you applied the patch but didn't get any changes or benefit.
I don't have anything that comes to mind for further trouble shooting, Accept maybe reapply OS, CUDA, and 6.02 updates. Maybe check to see if you have any intensive processes runnung all the time? This is another situation where having a MC dedicated forum would be helpful.
Time to call support.
