I'd like to do side by side 3D, so I need to use my 3D monitor as an external monitor.
What would be the cheapest way to do this? I don't really want to buy a black magic intensity $200.
My monitor supports HDMI, DVI and display port.
My GPU is ATI and supports HDMI and DVI.
My mobo supports HDMI, VGA, DVI.

That's a prety good value. No, that's a great value. Just a few years ago the least expensive card that supported this kind of thing was in the thousands. My first capture card was SD and cost more than the car I drove at the time.
Another card or setteling for firewire and a record deck are about your only options.
The reason I don't consider this good value is because it's a $200 solution to such a trivial problem: all i need is the after effects preview window to be full screen (which currently it can only do whilst ram previewing). As you know side by side 3D requires 100% of the screen space to work correctly, and the preview window doesn't allow for this because it has borders.
A friend suggested a 2nd cheap GPU to plug the monitor into ($40), and that might allow after effects to use the 2nd monitor as an external screen. Would this work or does it require specialised hardware?
