You're copy/paste whole files or items from ID files?
Just items, but it can be more than one item at a time. For example, I need to make a cutter file and the artwork is laid out in InDesign. I'll make a cutter file, place it on a new layer and make sure it's positioned accurately over the artwork, then I need to select and copy that cutter file and paste it into Illustrator so it can be saved in a format suitable for the digital cutter. More often than not, pasting reproduces an item I copied previous to the latest copy.

First, have you tried to Drag and Drop the artwork from InDesign to Illustrator?
There was a similar problem under OS X 10.5.x and Adobe's solution was:
- Set InDesign clipboard prefs to "Copy PDF to Clipboard" and "Prefer PDF When Pasting".
- Next, copy and paste (or drag and drop) one object from Illustrator to InDesign.
- You should now be able to copy and paste (or drag and drop) content from InDesign to Illustrator.
This solution only holds until the machine is rebooted or the current user logs off.
Your drag and drop suggestion works fine and could probably be a suitable solution for me. I checked the clipboard prefs and 'Copy PDF to Clipboard was already checked but 'Prefer PDF When Pasting' wasn't so I have now checked that and I will see what happens. The problem doesn't always occur, it's a bit strange really, I can go a day or so without any problems but then it will have a spurt of happening with every copy and paste I do!
Anyway, if it does happen again, I'll use the drag and drop idea, only downside of that of course is that I'll have to remember to have an Illustrator document open and ready.

Jon, also make sure your Illustrator is patched to the latest. There was a problem with its Clipboard that was supposedly fixed by an update (I think in August).
