Did you open the file directly in CS6?
I'd export the CS5.5 document from the CS5.5 version as an IDML and open that in CS6.
If you no longer have CS5.5 then try exporting from CS6 to IDML and open that in CS6.
That may fix the issues.
We've only got CS6 available so had to open and try and export from there. It seems to convert to IDML faster but when trying to export to PDF from there it's still going really slow, it's been 10 mins already and still showing file size as zero bytes.

Are you using the exact same settings as before? What are your PDF settings?
Check the "Compression" section of the PDF export options, what are the settings there?
The only thing I can suggest is that there is something gone wonky with one or more of the pages.
Try exporting half the document to PDF and see if it's faster/slower.
Then try the other half.
Whatever half gives you the slow issue - keep dividing it in half and exporting until you find the culprit page(s).
I think it's a matter of divide and conquer at this stage.
