Why did you save as .idml? Was the file already corrupt and you were cleaning it?
The .indd file is not corrupt! I wan't to send the file to another person with the C5.5 version.
Both of us (me with the CS6, second computer with CS5.5) open the .idml with corrupt colours.
Just checking. I've never seen a report like this before. I don't have a solution or answer as to why it happened, but I may have a way to fix it the file on the new system. It might be worth the time, though, to trash your prefs (see Replace Your Preferences) and then export the .idml again to see if works correctly. Otherwise...
Trying to import a swatch from a newer version is tricky, but it seems that snippets can be placed, so try this:
In CS6 make an object using the gradient and save as a snippet.
Rename the bad swatche(s) (looks to me like the problem may be in the solid color swatch used to make the gradient) in the file after opeing the .idml.
Place the snippet on the pasteboard in the converted file. Hopefully this is going to bring the color in correctly, and the swatches, too (which is why it's important to renmae the old ones first -- you don't want to have the same names or the reciviing document defintions will be used).
Delete the renamed swatches and replace with the imported ones when prompted, then you can delete the placed snippet.

It's working now!
I opened a new .indd document and copied all the pages from the old .indd file (page after page).
For some reason now I can export my file into a .idml and it keeps the gradient swatches.

That's a sure sign the file was corrupt in some minor way (just the sort of thing you would try to fix by exporting to .idml )
