We had the same issue with large js files loading on our clients. We disabled script scanning in McAfee and it stopped the slow loading problem. How we found the bad process was open task manager and saw McAfee was maxing out our CPU when loading the pages.
Yes, it's JS Scripting (the menu we are using is HVMenu)

We don't use that but I will look into what we use.
But, this would still not explain why the same code loads instantly in FF but takes a couple of seconds to load in IE.
