What version of AIR are you using? Make sure your app uses AIR 3.4 or higher, and for detailed telemetry metrics you need to use the python script to enable them:
Also, for the sampler to work you need to ensure you have added the -sampler option to adt when packaging your application.

OP asked about Flash Develop, not Flash Builder.
I have the same problem.
Since all my existing mobile projects are AIR 3.5 and FB 4.6, I'd like to add the telemetry to the iOS or Android package.
The 'add-opt-in.py' script provided works only on SWF files - is it also good for mobile packages? if so, how should I use it after ADT has created the package?

You can enable any SWF to be profilable with Scout by using the compiler argument directly. Flash Builder just offers a UI, but behind the scenes just adds the right compiler argument.
The only requirement is that you use ASC 2.0 (included in the Gaming SDK) and then just use the -advanced-telemetry=true compiler argument. And it should be good
It will also work on mobile, then just use the Mobile Companion Apps depending on the platform to enable/disable specific metrics.

To answer your question more specifically, you cannot add the option on a packaged file, use the script before packaging on the swf file. Or alternatively as Thibault suggested, use the command line argument for ASC 2.0.
Here you'll find a windows exe that is a wrapper around the python,
So what we find to be the best solution, is to add a post buld command in flash develop that run the exe on the swf. This will enable the advanced Telemetry.
Keep in mind that the python offered by adobe might change, and this exe is not garantee to be updated everytime
