You can add a favicon into Edge Animate by performing the following:
Click the "Open Actions" icon next to your stage in the Actions panel:
Choose "compositionReady" from the pop up menu.
Paste this code:
sym.$('#Stage').append('<link rel="icon" href="/favicon.ico" type="image/x-icon"><link rel="shortcut icon" href="favicon.ico" type="image/vnd.microsoft.icon">');
Just replace the favicon.ico with the name of your favicon and make sure it is in the same folder as your Edge Animate file. : )

I did everything you said, but no go. My favicons name is already favicon.ico and I placed it in the same file as my animate file. What could I be doing wrong?
Well, there's always the html file - insert these lines of code...
<link rel="shortcut icon" href="images/favicon.ico">
<link rel="apple-touch-icon" href="images/apple-touch-icon.png">
... in your html file, inside the head.
In this case the icon would go inside the images folder.

I've tried doing the same thing but I don't see the favicon.
I've created two files,
favicon.ico - 32x32
apple-touch-icon.png - 144x144
What should I do?

I like this solution because it doesn't require you to edit the html file after each export. But are there any drawbacks to not having the links in the <head>?
Appending it to the Stage didn't work for me either. However, you can also append it to the head directly:
sym.$('head').append('<link rel="shortcut icon" href="images/favicon.ico">');
sym.$('head').append('<link rel="apple-touch-icon" href="images/apple-touch-icon.png">');
