Where does the links panel say it is? Is it possible it's an anchored object and in overset text or conditional text that is hidden?
Or just open the layers panel and check to be sure it isn't hidden there (no missing eyeballs when you expand the layers).

I stumbled upon this thread because I was having the same problem.
This is how I fixed it:
(these are pretty obvious but important)
1. Make all layers visible.
2. Object>Unlock all on spread
(This is the important part)
3. Object>Show All On Spread
4. Now you can see all those suckers!
Turned out I had about 25 outdated links I had been referencing that I had somehow hid!
