Yes, you do need a special license for this, since the usage that you describe doesn't comply with the single-user retail end-user license agreement.

Do I understand you correctly? You want to install AE on your server then write scripts that will take user uploaded footage and automatically create some kind of movie using After Effects as the render source. Is that right?
This will take several skills in addition to the license. Web App authoring skills are required go upload the assets, automaticallty launch AE, load all of the assigned assets into a project file, save the project, add the project to the render cue or AME, create a web page that lists and plays or provides a download link for the rendered project. After Effects was not really designed to run entirely from scripts but I guess it would be possible. It is just going to require a bunch of work.
While this is not out of the range of possibilities I think it would be easier and much less of a licensing hassle to use other means to create your projects and render them for your user base.
I'm not trying throw water on your party here but I don't think this is a very viable business model for a couple of folks. It looks to me like Animoto.com has a dedicated team large team (I watched their company video) in a large facility and they have created a bunch of propitiatory software to handle this task. I would love to see you prove me wrong.
Thank you for such a detailed answer. Yes, you are right, After FX automatically renders video for the clients on a remote computer using the script and client's footage as you described. The script already does that, the only thing that left unclear to me is what kind lisence should I use for that. Could I buy just a reguar single app After FX for 19.99/month? Sorry to ask it here but I couldn't find any information about this type of lisence on the website.
Entities that use After Effects for this kind of purpose must negotiate a special license with us, Adobe.

Same here. German support chat just told me that it's not possible with the unsual license and they didn't tell me that there is a special one.
After I found this (initial) question here (which is exactly what I would need) I contacted them again by mail with a link to this forum - no reply.
