That's a little vague.
What version of ID do you use? What OS?
What objects from the master page don't show in the PDF? Do they show in InDesign? How about if you switch to Preview mode? Are these objects located in the same area as other objects on the document pages which could be hiding them?
I use Adobe CS5. Mac OS.
They show in Indesign. There are nothing else on the document page thta could be hiding them.
I did a main header for some of the pages, however it shows in some and not in others.
This is how it looks in indesign.

But the header shows on the other pages.
Find one of the pages that is failing in InDesign, and open the Layers panel, expand all layers, and give us another screen shot showing both the page and the layers panel, please.
Also toggle Preview mode (press W with no text cursor active) and tell us if the header still appears.
Yes, but I need to see ALL the objects in the layers panel and it looks likee there are too many to show onthe screen at once. Would you be willing to share the file with me?
OK, so it seems the stuff that disappears is on the master page.
You have a group selected, but I can only see two transformation handles, so I don't know where it is exactly, or what is in it.
Did you try preview mode? I really need to know if the stuff on the master is showing on that page in Preview, and also pleas verify that Master E is the one applied.
It does not show in preview.
It shows in the indesign file, but not in preview. The stuff that disappears are from the master page, they show on some pages but not on others. Which is very strange.

The other page i posted previously started working when I applied a different master sheet over it.
Let's be VERY clear about preview mode. This is InDesign's own View > Screen Mode > Preview, NOT the Preview application that comes on the Mac and can (sort of) open PDFs and many other files. If you were using ID's preview mode and the objects disappear then we need to look for why they are set to non-printing or another reason that they don't show.

I suspect that the banner and frame are set to non-printing in the Attributes panel. On each Master page you use where they don't show, select the objects, then go to Window > Output > Attributes to openthe Attributes panel and make sure the Non-Printing box is not checked.
Yes. I was a bit confused before. But I did do the preview in indesign and the objects are there.

I just gone through my files and copy and pasted all the layers. but would really like to figure out why some pages dont show.
OK. To figure out what's going on at this point I'm afraid I need to see the actual file. Are you willing to let me look at it?

OK, I have your file and it works perfectly here, so the problem is somewhere on your system.
First thing is you are still running version 7.0.0. The last patch for CS5 was 7.0.4, so the first thing to do is to run the updater. If it won't update from the help menu, download the patch and install it manually from http://www.adobe.com/support/downloads/detail.jsp?ftpID=5004
If that doesn't solve the problem by itself, repalce your preferences. see Replace Your Preferences
