Try encoding your .flv to the same folder
where the original .mp4 file resides.
Keep that folder open during encoding,
and monitor the progress.
I tried that. No luck. There are three of us in our shop all running CS 5.5 and we all get the same result. I'm wondering if we are missing a plugin or QT component.

QT shouldn't have anything to do with .flv/.f4v encoding.
I don't have 5.5 to test, but it works fine in 5.0.3 (pc).
Maybe an Adobe / apple / 'flash war' difference?
I hear you. But the Status says it's "Done" with the green checkmark. I also checked the error log and it shows nothing. I exported the file from my timeline as an MOV and into Media Encoder and get the same result.
It has no problem recognizing my source files, accepts my custom settings, says it is encoding, indicates that it is finished encoding, but no encoded file. Very weird.
Do you experience this problem only

Are all three workstations macs?

Yes. I can encode to any other format suing Streamclip, QT Pro, Flip4Mac or Episode. It's just the Media Encoder that is having an issue. And yes all 3 workstations are Mac Pros.

No. I get an error message.
So... your problem isn't:
"Encoder 5.5 Won't Export to Output Folder"
Your problem is:
"Encoder 5.5 Won't Export At All - To Any Location, Or To Any Format"
You're right. I only use Media Encoder to export to Flash. But as i attempt to to export to other formats I get a plain old "failure to export". However when exporting to Flash, it does actually think it is doin it.
