Can you please file a bug on http://bugs.adobe.com/flex/ in which you describe your configuration and your installer settings. Please attach your .log file as well, which you find in [your Workspace]\.metadata\.log .
It sounds like this is a full Java VM crash, so when you report this bug please also attach your JVM crash log. On Mac, you can find this in ~/Library/Logs/CrashReporter or ~/Library/Logs/Java (just look for recently modified files). On Windows, look for files named "hs_err_pid" in the same folder as your flexbuilder.exe or eclipse.exe.
Thanks guys, I have now opened a bug report and uploaded my Flex 3 Error log and my JVM error logs.

I had the same problems with FB3. After playing around with my Install, I discovered that the IDE was using a JavaSE 1.6 JRE I had installed. Switching back to 1.5 fixed the problem. From what I can gather, the memory management in 1.6 is very different and Eclipse/FB3 doesn't like it.
