Quality Problem with Illustrator files that include Transparencies

Im having an issue with some of my Illustrator files (linked in Indesign). They look flawless in illustrator however when I place the images into indesign I am finding their resolution is subpar. The Display Performance is at Highest Quality Display and only parts of the image seem to be affected. Additionally only some of the trasparencies seem to have this problem. I have deleted the transparency in the image below and the image seems to display just fine when relinked. You can see bellow I have used a trasparent circle to call out an area, however this has some how messed wiith the quality of the illustration (again only in some area's). The probelm is causeing some of my lines to become pixalated and not even in the area under the transparentcy. Any advice you could give me would be great its been giving me a headache.
