If deleting preferences does not work I'd check with Black Magic Design for new drivers. A little more info about your OS would be helpful.

This happened to me. After reinstalling the latest BM driver, all is okay.
Yes, you need to install the new BlackMagic drivers.
Done that and all fixed. Thanks.
I'am having the same problem
Done what's suggeted by Rick and it didn't fix this for me (the prefs deletion and the reinstall of BM 9.7.5 drivers)
My error consists of the above problem (no video preview options in the dropdown box after a short while working) with an ( 86 :: 2 ) Error (4) which says my footage (quicktimes imported in the project) is unsupported and thus balls and doesn't show them anymore
Rebooting AE starts normal and after a while I'am with the problems again out of the blue.
Any help is greatly appreciated

Okay, I have this same problem, except that my driver is the lastest version.
Beyond that, the video preview option allows me to select Black Magic Mini Monitor in Adobe Premiere Pro CC, just not After Affects CC.
Intel i7 3.5GHz
NVIDIA GTX 660Ti
BM UltraStudio Mini Monitor
Blackmagic Design Desktop Video 9.7.5 (June 2013)
I have a similar problem but it is audio driven I think. So I open AE CC and I can make a Blackmagic selection to say 1280x720. Set up a composition to that size and I can preview to my JVC monitor that the Blackmagic Intensity card outputs to. But the project has no audio. Everything works as it should.
As a test I have then set my video output to 1920x1080 23.97. I have imported a Pro Res encoded video from my GH2 with audio. I drag this into a comp which matches the output perfectly. In the timeline I swithc off the audio and do a short ram preview. The video plays back perfectly on the monitor. I then switch on audio hit ram preview again and my JVC monitor turns black. If I then look in the Video Preview settings of Preferences the Blackmagic card that I could see before has disappeared.
Of course none of this happens with AE CS6, and Final Cut Pro X where both audio and video are fine.
I am running
Mac OSX 10.8.3, with Blackmagic Drivers 9.7.5
Hey I'm having this same issue. Did you ever figure it out?
I have just setup a new computer and have the same problem. Output works in Premier CC, but not in the output options in after effects CC. have done latest updates for AE CC and installed the latest v8 blackmagic drivers. This is really annoying, anyone have any answers?
Hey, when i checked the "Enable QuickTime Video Preview" box under the video preview section of AE it allowed me to use the Black Magic. I hope that helps!
Thanks Nathan, I couldnt see that button (Maybe becuase I am on a windows machine) but did make me think, so... I tried installing the latest version of quicktime and BINGO it appeared! Spoke to Blackmagic Support in Australia as well, they were stumped but willing to look into it. Have informed them of my solution.
Hi, I had this same issue and our tech person discovered it to be that the quicktime 32 server was crashing. So we went into the library/quicktime folder and he remembered, and i saw on another post, that DVCPROHD components have issues. Anyway we removed them (but kept them on the desk top in case we need them later) and my system is working for now. Hope this helps! I am running the CC colection, black magic 9.9.3 and have the latest QT updates.
