Unfortunately that does not help (I would not know how it could).
Using Adobe PDF as printer has very few features.
I used pfdmaker, this should allow to adjust settings like bookmarks and more.
Actually I think it is a bug in Acrobat, not working with Word 2013.
I tried to use the CreatePDF (on-line) to see if that works.
The links are OK now, so the problem is solved in CreatePDF.
However the other limitations of CreatePDF (no bookmarks) are so restrictive I cannot use it.
The suggestion was not that you make the PDF by printing to the default printer, but only that you set it as the default printer THEN use PDFMaker.
I have no idea whether it would fix this but it certainly improves things for some people. Word changes layout when you change printer driver, so using the final driver can reduce layout changes in PDF creation for some people.
Sorry to have misunderstood the suggestion.
I tried again but unfortunately it did not help.
I would be very happy to try other suggestions.
This issue gives me a lot of problems.

Did you happen to figure this Word 2013 with Shapes problem out? I'm having the same grief.
Did you update AA XI? For use with OFFICE 2013, you need the updates.
I did not investigate the problm any further.
I learnt to live with it.
