Anyway the export-thing is a side effect and maybe it's a coincidence that the mp4s look like in Premiere in window mode.

which mode is the one I should work with when color matters?
Neither. You cannot use a software player or a computer monitor for color corrections. You MUST get the video signal off the computer and onto a properly calibrated TV. Blackmagic, AJA, Matrox and Bluefish make hardware compatible with Premiere Pro for this. A DV connection is also usable for SD media.
In fact the final media for the project is the computer screen and not TV - in the first place.
I would appreciate if there would be the one setup in Premiere that shows me what the footage looks like - at least on a calibrated pc monitor. The problem what it looks like on any other (cheap) monitor is another...
And to repeat what looks like a bug for me: there shouldn't be a difference in whatever setup (fullscreen or not) you work with in Premiere, right?
