if you want to have your new colors always when you create a new document, you need to create the colors in the swatches panel when NO documents are opened. By this way, you configure your swatches panel by default.
Its the same thing when you want to define a font by default, or disable the black border of a new block etc… Set what you want when no document are opened.

You can still work this out. Close all files and from the swatches panel
menu choose load swatches.
Navigate to the file you just used and select it.
I've now done this and it has worked...
Another method would be to save the swatches .ase file, swatches for exchange and you can use it in other Adobe applications like Illustrator and Photoshop. You can export swe files from the swatch panel menu in several applications. The dissadvatnage is only that no gradients (from InDesign or Illustrator) or patterns (from Illustrator) can be included.
