I think we need to see some screen shots of the document and pages panel...
Maybe you have blank pages in your document that is why some pages didn't print as a booklet. If you have blank pages, check the Print Blank Pages so that your booklet will print perfectly.

I have an 8 page brochure. When I select print booklet, pages 8,1,2,7 print as a booklet, then 3-6 print single sided. I thought I would print the document separately and I was able to print 3-6 as a booklet, but 8,1,2,7 print would only print single-sided.

My Gosh. Haha. I can't think if of possible solution for this. But give this a shot.
When printing a document using Print Booklet, try to check if your Booklet Type is set to 2-up Saddle Stitch. Then, Instead of Printing all the Pages, try to Print it by Range, and Input the Pages number 1,2,7,8.
On your Print Settings -> go to Setup -> Paper Size (set a value) -> Orientation (set to landscape) click ok. Then try to Print if its already in booklet.
If its correct, then Print the succeeding pages and into the Pages -> Range (type in 3,4,5,6). Check if your booklet is printed right.
I wonder if this is a printer problem. Does the preview in Print Booklet seem correct?

Did that, it won't print duplex in the 8,1,2,7 range.
It does seem right in the preview. OS 10.8.3
That reinforces my suspicion it's a problem with the printer driver. This is usually worked around by making a PDF, but that's a real pain on Mac since Lion dropped support for the PDF printer.
There are some scripts for simple 2-up saddle stitch impositions, and IDImposer, a plugin, that you might like: Overview | IDImposer
I did make a pdf and print that as the workaround. I'll look into the print driver issue.

I was having the same issue. When I changed the booklet subset to "Both Sides" I was able to print all pages. I do have a duplex printer. If you do not have a duplex printer then you will need to select "Front Side Only" print and then manually print the "Back Side Only". Below is a link with full directions.
