To remove an application from a project...
select the project in the navigator
right-click and choose Properties
select Flex Applications
select ".mxml" in the list
In the next build of FlexBuilder this will automatically happen when you remove a file.

I checked there - there is no listing of ".mxml" there - however, the prblems view still shows that it is somewhere in the project:

Try doing a clean build on the project. I've found that a lot of extraneous garbage will go away.
Yup. that fixed it. probably a bug in here if any Adobe folks are listening...
