Best practice would be not to use WMF at all in InDesign.
WMF cannot embedd fonts, so the second best practice would be to use a WMF without live text.
Best would be to use ai or pdf files.
What other format can Math Type export?

We are planning to move to eps format for equations in future titles but currently we have some live titles with the WMF equations (more than 5000) pages, with more than 1000 equations, All the equations are created in WMF format. We used different systems for this tiltes, So that font missing issue will may occur, we need a check point to fix/alert on this.
Is there any plug-ins or scripts or technics to fix this.

Try to open them in Illustrator and save as ai/pdf on Computers where the font is installed.

Yes, both options not showing the missing fonts for WMF equations. Only we can know by open the equations in mathtype it gives the missing font alert. But its not good to open each and every equations to ensure the fonts availabiity.
Can you try to open them emf/wmf in Illustrator? If the fonts are ok, save it as ai. If it works with some complicated test files you can set up an action in Illustrator and let it run over all other files.
We are using mathtype for editing/creating also export the equations to mathml for XML purpose,
Note : We extract mathml codings from equations for XML purpose. (Hope Mathtype is best for this).
Illustrator is not required for us.
The Illustrator workaround was not supposed for creating new equations but to make a lot of existing wmf files printable in the most shortest time possible.

What is the format of the original manuscript (in which the WMF equations reside)? Surely these weren't originally created from scratch in MathType, then inserted directly into InDesign? Did the author use Microsoft Word perhaps? If so, MathType includes some additional features that only work with Word, and these additional features may prove helpful to you. Any additional information about your workflow would be helpful to us in understanding your situation.
