I want to use the phone gap build service to package an app for multiple devices, most notably android and iOS, however my main concern is the differeing screen resolutions across platforms.
Whilst I understand that the fluid grid design enables you to optimize pages for multiple screen sizes, will these media queries also apply/work when the site is packaged with phonegap for mobile applications?

I've never tried it. But my gut tells me you should probably use jQuery Mobile for mobile app development.
Fluid-grids is not ideal for apps, but could be used if you feel comfortable in doing so, (though I would not).
The layout method to use for tablet and smartphone apps will very much depend on your content, target devices, and if you have plans for expanding the app to include windows 8 or other devices.
If you are just targeting smartphones then yes, jQuery mobile may be your best choice, if you are targeting just tablets then you have to decide which sizes of tablet and you can then consider using 'standard layout methods' and flexbox.
Targeting both types of devices and windows devices in the future.
