I am using Indesign CS 5.5 to export a book to an epub. I've read that vendors like Apple/iTunes prefer epub files that run through the Epubcheck over at (http://validator.idpf.org/). I am getting the following error and would love to know how to fix it.
Irregular DOCTYPE: found '-//W3C//DTD XHTML 1.1 //EN', expecting '<!DOCTYPE html PUBLIC "-//W3C//DTD XHTML 1.1//EN" "http://www.w3.org/TR/xhtml11/DTD/xhtml11.dtd">'.
I can unzip the file, make the change in all 20 some chapters and then re-zip it, but that adds another warning when I run it through Epubcheck (item (OEBPS/.DS_Store) exists in the zip file, but is not declared in the OPF file)... so I'd like to fix the first error if possible.

If you are intent on producing EPUBs with code that validates, you really must move on to InDesign CC, the first version where the EPUB generation is beginning to work correctly. I hate to tell you, essentially, that you must upgrade, but the imperfect code from CS5 and CS5.5 is going to waste a lot of your time, otherwise.
I completely follow Michael on this one, and although it was last month, your project is probably done now and you might have upgraded to CC (which is a highly recommended one if you work on ePub (see this post from inDesignSecrets)), you might want to try those scripts to zip/unzip without the hidden os files inside.
