Check the Ink manager. Perhaps the All Spots to Process box is checked.
You should also verify the spots are really there in Acrobat for the placed PDF.
Thank you for your assistance…that was the issue. That being said…I hate when new versions come out and everything get changed and moved around. I know it's not your fault but it becomes very frustrating.

Ink Manager setings would be document specific (and the location hasn't changed, nor the defualts for spots outputting as spots), so I suspect somebody had to have set this intentionally at some point.

Can I email you when I have questions? CC Illus file should be all Black but showing up as CMYK. All layers not changing for me. Cannot get separations to preview in Illus. Nothing like an updated version to make you feel totally incompetent.
Your email is inserting an auto signature when you send, and it all gets posted. I'll delete it again.
Best to post questions here where you have a wider base of responders. Sounds like there's an embedded profile in the illustrator file and it's different from the working space in ID.
