I am also getting the same message lately both in Premiere and After Effects CC. I do have the latest CUDA drivers for my NVIDIA Quadro 4000. I had a similar problem before in CS6 but wasn't ever able to get the GPU to be recognized. When I upgraded everything to CC everything was then recognized and it worked great until the past week after I upgraded.
CUDA is definitely not an option in my Premiere CC Project settings. My CUDA version is 5.5.28. After Effects seems to be fine now. In AE and Photoshop the other day it had come up with an issue about GPU not being present any longer.
Here is the GPU information from AE CC:

Okay. Really weird. When I opened Premiere CC just 15 minutes ago and it came up with the following error,"This project was last used with Mercury Playback Engine GPU Acceleration (CUDA), which is either not available or not certified on this system. Mercury Playback Engine Software Only will be use."
I checked the project settings and my CUDA GPU acceleration was not an option. After selecting OpenCL and deciding to keep the render previews, I quit the program and reopened it. It didn't give me the error message but CUDA was now an option and was able to select it.
Was this project created on the same machine with the exact same config?
For some reason, it sounds like the application is not reognizing your card for CUDA - which is strange considering that it sounds like you have the proper graphic drivers/CUDA installed on a supported GPU.
If you are still having trouble enabling CUDA, Premiere Pro is not seeing your NVIDIA card. You have two video cards in a MacBook Pro Retina, the NVIDIA 650M and the Intel HD Graphics 4000 built in card.
I feel it is important to force the MacBook Pro Retina to use the NVIDIA 650M at all times so that it does not switch to the Intel card unnecessarily. To do this, choose the Apple menu > System Preferences > Energy Saver and disable the Automatic Graphics Switching checkbox. That will ensure you are using the NVIDIA card at all times.

I just had the same program open two days ago with no problems on the same machine.

Your CUDA driver might be incompatible with OS X 10.8.5 I'm running 5.5.25 with no issues. I would also check that Energy Saver System Pref. It can switch automatically.

I'm running 10.7.5. Just curious, what am I suppose to check in my Energy Saver System Pref? Currently its set to 1 hour.
I am having the exactl same symtoms with my Early 2008 MacPro 3,1. Running an Nvidia Quadro FX 4800. Upgraded to CC, and recently did a full system re-install with OSX 10.9. PPro Mercury playback offers Open CL GPU and Software but no Cuda option. Terminal GPU Sniffer says:

* Not enabled by default because it did not match the named list of cards.
Newest CUDA drivers installed Ver: 5.5.28
Lastly, I looked at AE's GPU Info window. Under OpenGL it shows Version 2.1 Nvidia-8.18.27 310.40.05f01
Under CUDA it shows Driver version 1.0 (5 or later required.) System prefs clearly shows 5.5.28 is installed.
Could this be that there is no updated GPU driver for 10.9 yet?
Any help here woud be greatly apprecieated.
Looks like I am reverting back to 10.8 until NVIDIA releases a FX 4800 driver for 10.9. CUDA is released, but the actual GPU driver is not yet availible. The latest release was in September for 10.8.5 so I imagine they'll have one up shortly.
Sorry if this has already been mentioned-I found the same issue-diabled the switching mode, still the same.
Found that closing safari and reopening Prem works a treat every time.
Special bonus if anyone works out exactly why....
