The lines sound like a transparency flattening artifact known as "stitiching." You can prevent that by keeping the transparency live during the export to PDF (Acrobat 5 and higher support transparency, Acrobat 4 does not, so any setting with Acrobat 4 or lower compatibility flattens it).
Your fuzzy lines and dots may also be a screen artifact, if they are vector objects. Do they get better as you zoom in? Have you tried a sample print?

Keeping the transparency live means not flattening it during export. You do that by using settings that have a Acrobat 5 or higher compatibility.
But if the lines really get larger when you zoom in they may not be stitching. Can you post this PDF someplace for us to take a look?
Where's best to upload it? The Acrobat version I have is 5 so maybe it has done that automatically?
