Wiped out mine, too. Doesn't pull them down properly from the Cloud. Smooth move, Adobe.
They can be manually re-copied from:
(Windows) <drive>\Users\<username>\AppData\Roaming\Adobe\After Effects\12.0
(Windows) <drive>\Users\<username>\AppData\Roaming\Adobe\After Effects\12.1
That should do the trick.

Settings do not migrate from After Effects CC (12.0) to After Effects CC (12.1). I'll post some instructions soon on the After Effects team blog about how you can manually move them over. The 12.0 preferences folder is still there, untouched.

I should have been more clear. I saw the previous settings. I actually didn't mind the the clean start, as I used it for an opportunity to address my interface and clean-up scripts and such. Just have gotten used to a seamless transition and so wanted to make sure others knew.
Tried a quick mask track on a relatively stable face (for a relight) and it worked a treat
