What computer operating system are you running Premiere Elements 12 on?
Could you clarifiy what you mean about your expectation for seeing a "Smart Trim Tool" appearing on Video 1 and Audio 1?
I am not clear on what you are seeing when you say "It sits above on Track 2."
Are you referring to Smart Trimming as described in the following version 11 link (same as for 12)?

Romano)By changing the track size the Smart Trim Tool, which is like a pair of scissors, will appear on different tracks(2,3,4,etc.), not necessarily the track you are working on. If you right click on other tracks, a menu appears that allows you to select Small, Medium, or Large track. When I select Large, the Smart Trim Tool sits on Video 1 and Audio 1 track.

From your last post, I suspect that we may be miscommunicating due to feature naming.
Smart Trim is a different feature than using the Scissors Tool which is a tab on the stem of the Timeline Indicator.
Please check out the screenshot and then let me know if I have the red arrow pointing to what you are calling Smart Trim.
Here I have set the track size as Large.
That Scissors Tool (also keyboard shortcut Ctrl K) is used to cut a selected clip where that Timeline Indicator (red stem/blue head) is positioned. The Smart Trim feature can be seen demonstrated in the following video tutorial.

After weighing all factors, I believe what you are seeing is normal.

Thanks for the follow up. The important matter is that you have this sorted out so that you can move forward with your projects.
There are certain pop ups that do appear to get in the way at times. So, let us know if there are others that you are concerned about. Others may or may not have remedies. It is always worthwhile to ask just to be sure.
In the case of the Scissors Tool, be careful with your selection of file(s) before the cuts. And, if you have not already, check out that Ctrl + K shortcut for the Scissors Tool. Until you get used to the workflow, be careful not to hit the Scissors Tab accidentally when working in the Timeline.
