Could you please confirm if you are using the latest version of AIR, try to uninstall and re-install Adobe AIR

Muse does this since the very first release.
This is "expected behavior". What not means, that it is very elegant!

The current site can be closed either by choosing File > Close Site (Command/Control+Shift+W) or by click the "x" next to the site name in the Plan view tab for the site.

But, on a Mac, clicking the red button top left in the window, normally closes the window and not the app. Closing the app instead of the window by clicking this button only happens with rather small software-tools.
I know, Muse is a one-window-application. Therefore it is a certain logic behind the behavior. But, let me bet, every muse-user on a Mac very often closes the application by mistake.

I now realise that clicking the red button (top left, Mac) closes the app, unlike InDesign, Illustrator and Photoshop.
I'll use the keyboard shortcut from now on.
