You are the second report today about losing fonts and Font Xplorer. Sounds like a problem for them -- perhaps they need to update to be compatible with the newest version of ID released yesterday.
I'm sorry you ran into trouble here. Would you try signing out and back into the Creative Cloud app? This might solve the issue.

Use Fontexplorers' built in cache cleaning tools, start with:
Application caches, then System caches then restart the computer.
This FontExplorer update (4.1) was particulary problematic. Post back here if this doesn't resolve the problem.
Same problem here. I think the problem is FontExplorer 4.1. I updated it some days ago and until this morning everything worked well, but suddenly Indesign highlighted every font. If I turn off the 'activated permanently' fonts, FontExplorer plugin opens every font and Indesign recognizes them, if fonts are already open, Indesign can't see them.
Did you try the instructions in post 3 above?

I wrote to Linotype, this is the answer I got, it works!
please try the following:
delete your application font caches as well as your system font caches (FontExplorer X Pro menu/Tools), then deactivate the system font protection, then activate it once again, then use the options to optimize the database and to update the spotlight database. Please restart your Mac and check whether or not this has solved the problem.
I was able to use my 'Activated permanently' set again, everything works, now.
