And "only affects text below" is a problem because I'm anchoring the objects so they'll flow with the story text. So if I go back and move all my objects to the top layer, which I tried doing, the minute I re-anchor them to the text, they go back to the lowest layer.

It is te Quark like way to solve things but is causing a lot of problems with transparency (e.g. your drop shadows will cause problems if they extend to texts beneath of them.) I am always recommending to use text in a separate layer above images!
What Peter said is the right answer. But I suppose that you applied this option to the whole text and that is of course not rights. Only those text frames upon images should ignore text wrapping.
I would also recomend to create specific object styles for each kind of text behavior.

Ignore text wrap should only be activated for the caption frames you want on top of the photos.
