I branched this discussion to its own thread.
This problem is likely caused by the application plist or preferences not refreshing as it should. Quit After Effects, go to your Preferences folder (User/<username>/Library/Preferences), and then move the following folders/files to the desktop:
- com.Adobe.After Effects.12.2.plist
- Adobe/After Effects/12.2
Try relaunching AE and testing the problem again. You can put the files back if this doesn't help. I suspect the plist file more than the preferences, but if it is the prefs you can put the files back one at a time.
Are you on Mac OS 10.9? Moving or deleting a plist file may not be successful due to the new plist caching behavior in 10.9. It's possible to work around it, though it requires more advanced OS management skills. See this, for example:

Have you tried removing the After Effects preferences folder? I probably should have recommended that to begin with.
Yes, I tried that when you initially suggested it in your first post (and just tried it again for fun). I also just tried launching the app while holding down Cmd-Opt-Shift, which deleted the preferences folder but didn't fix the issue.
Hmmm... Let me ask one of the developers about this. This might take a few days, they're pretty busy right now.
